The settlement originated in 1870 as a railroad station, later becoming a concentration camp site during World War II from October 1941 to March 1944.
The name Vapniarka derives from the Ukrainian word for lime, reflecting the mineral resources present in the surrounding territory.
The settlement functions as the terminal railway station for travelers heading to villages in Tomashpilskyi and Yampilskyi districts of Vinnytsia Oblast.
In January 2024, Vapniarka transitioned from an urban-type settlement classification to a rural settlement status under Ukrainian administrative reforms.
