The Church of Saint James is a hall church: three naves of equal height, 19 m, under a ribbed cross vault, with a long polygonal presbytery to the east. Its west front carries two towers; the north one reaches 80 m, while the south one was never finished. The last bay of pillars before the west wall is about half the width of the others.

Construction began sometime after 1300, originally dedicated to the Virgin Mary, and was backed by local patrician families and mintmasters, among them Ruthard and Bořita of Košice. The presbytery was finished by 1350, the Parléř lodge contributed, and the church was hit by fire in 1424. A papal bull of 1410 made it an independent parish, ending the Malín parish's subjection to Sedlec Abbey.

The church was originally dedicated to the Virgin Mary and only later placed under Saint James; it served as a filial church of the Malín parish until 1410, when a bull of John XXIII created an independent parish in Kutná Hora. From the 15th to the 16th century, bishops Augustine Lucián Sankturienský and Filip Villanuova consecrated Utraquist priests here, and the church was administered by the Utraquist church until 1620. From the 14th to the 16th century it was called "the high" church.

The church stands just off the slope on the southern side of the historic centre, a short walk from Palackého náměstí. The northern tower, at 80 m, is the one to look for when orienting yourself in the streets. Entry is at the west façade; the south tower was never completed, so the pair of towers is uneven.

The north tower, 80 m high, has been struck by lightning several times and was reinforced with iron rods in 1602. Its bell Vorel was cast by Prokop Ptáček in 1478; all five bells were seized for war use in both world wars. A new bell, Jakub Maria, was hoisted into the tower on 7 October 2017 using a medieval winch technique.
