Masjid Pangeran Diponegoro stands on a 2,850 m² plot in Taman Mini Indonesia Indah, with a 760 m² two-storey building. The ground floor holds the prayer hall, ablution area, library, waiting room, storage and kitchen; the upper floor contains the imam's and khatib's spaces, the mihrab and a 26-metre dome-shaped minaret for the call to prayer. Its architecture follows forms common in Indonesian mosques, such as Masjid Al-Azhar Jakarta and Masjid Syuhada Yogyakarta.

Construction began in 1973 and President Soeharto inaugurated the mosque in 1975. It was named after Prince Diponegoro, the Yogyakarta leader who fought Dutch colonial rule, and placed first in the row of houses of worship at the main gate, beside the Santa Chatarina church, as a symbol of religious harmony.

The mosque has no decorative ornament; its dome follows a Byzantine form linked to the Pantheon's structure, read as a sign that human life is a small part of the universe. Its 26-metre dome-shaped minaret serves the call to prayer.
